Plot summary
Mutants already live under public suspicion, and an attack on the White House turns that suspicion into open outcry. Colonel William Stryker, a military scientist, argues for the Mutant Registration Act and wins approval to investigate Charles Xavier's school. At the school, Rogue cannot touch anyone without absorbing their memories and abilities, and Bobby Drake can freeze objects. Xavier tracks the attacker with Cerebro, then goes with Cyclops to question Magneto in his prison cell, while Storm and Jean Grey bring the teleporter in. Logan searches Alkali Lake for clues to his past and finds nothing, and Jean Grey's telepathic and telekinetic powers keep growing harder to control. Stryker's troops raid the mansion and abduct students.

- According to Alan Cumming, Singer began berating the cast, which led Halle Berry to tell him he could kiss her black backside. Cumming would also later say that working on the film was "dangerous" and "abusive".
- Cinematographer Newton Thomas Sigel and two stunt drivers nearly died when filming the scene in which Pyro has a dispute with police officers.

The idea of having Jean Grey sacrifice herself at the end and be resurrected in a third installment was so secret that Singer did not tell Famke Janssen about it until midway through filming.- While filming the scene where Xavier and Lehnsherr play chess, Stewart and McKellen had no clue how to actually play chess, so a Canadian grandmaster was called on set for a day.
- The drawings of Adam Kubert inspired Nightcrawler's makeup design, which took four hours to apply; for the scene where Nightcrawler has his shirt off, Cumming went through nine hours of it.
- James Bamford worked as Hugh Jackman's stunt double for rehearsals until he suffered an injury, and because of Bamford's looks Singer asked him to play Gambit in a cameo, but the scene was deleted from the film's final cut.
- Halle Berry, who plays Ororo Munroe / Storm, dropped out of Jennifer Lopez's role in Gigli in order to come back and reprise the part.
