Plot summary
Bowser has been defeated by Mario and Luigi and shrunk by Peach, and his son now acts in his name. Mario and Luigi are called to Tostarena Town to inspect a disturbance, where they befriend Yoshi, a dinosaur who hatched in Brooklyn and was chased back to his home world after breaking a museum skeleton. Bowser Jr. has seized Rosalina, the adoptive mother of the star-like Lumas at the Comet Observatory, and means to drain her power into a cannon built to destroy the universe in his father's honor. A Luma carries word to the Mushroom Kingdom and enlists Peach and Toad. With the two of them away, Mario, Luigi and Yoshi guard the kingdom and try to look after Bowser, while Bowser Jr. lifts Peach's castle toward space to free his father.

- Nintendo's Shigeru Miyamoto later said that putting Fox McCloud and Yoshi into the film encouraged the company to start developing a new Star Fox game and a new Yoshi game for the Nintendo Switch 2.
- Series creator Shigeru Miyamoto said the sequel was originally conceived as a full Yoshi movie set partly in Brooklyn, and that idea eventually survived only as a montage sequence in the finished film.
- Returning composer Brian Tyler wrote several pieces of the film's score while in the hospital, without telling the hospital staff what he was doing.
