A tugboat hauling an iceberg into the port of Alexandria, Egypt, loses its cargo when the ice breaks apart and frees a megalodon from suspended animation. Nations close their ports and forbid fishing while the creature roams the seas, and talk spreads of a United Nations plan for a weapon against it. At Pearl Harbor, Jack Turner and Rosie Gray are chosen to crew the Mecha Shark, an untested prototype submarine shaped like the megalodon. Jack doubts the craft, which lacks their artificial intelligence, Nero.

Can contain spoilers, watch the movie first.
- Screenwriter Jose Prendes was approached by the Asylum in mid-2013, as Sharknado was about to be released, to write a Mega Shark film in which the Mega Shark fights a Mecha Shark; he hesitated because he was not a fan of the previous two films, but agreed once Sharknado became a success.
- Producers of Mega Shark Versus Mecha Shark insisted that writer Jose Prendes include a scene of the Mega Shark destroying the Sphinx at the start; he kept it but tweaked it so the shark knocks a tugboat out of the harbor in Alexandria to hit the Sphinx.
- Jose Prendes wrote the first draft of the screenplay for Mega Shark Versus Mecha Shark in four days, then made a total of nine drafts over two months because of the many notes producers gave him.
- Extra scenes were shot just to add to the film's running time, and writer Jose Prendes says principal photography lasted 15 days plus two more days of reshoots.
