- For the score, composer Yoko Kanno read the film's scripts so her music would synchronize with each scene instead of being written in advance, and the music menus supplied by returning sound director Kazuhiro Wakabayashi made up 70% of the scores she composed.
- To render the film's interior shots ahead of time, the production team used a 3-D layout system, and the art team drew lighting boards marking each scene's light sources to improve the animation's quality.
- Director Kenji Kamiyama said the team had a difficult time portraying Motoko Kusanagi's rebirth and her return to Section 9, feeling the characters had gained "ghosts" of their own and that Kusanagi needed a convincing story to come back.
