Plot summary
Alto Mare is a city of canals guarded by two dragon siblings, Latias and Latios. Long ago their father, another Latios, kept the city safe from an evil Pokémon Trainer and turned its streets into canals, and his soul lives in a treasure called the Soul Dew. To defend the city, the citizens built a defense mechanism powered by the Dew and then hid it away. Ash Ketchum tours Alto Mare with Misty and Brock, and during a water race the two of them briefly spot the invisible Latias. Two spies, Annie and Oakley, want to capture Latias so they can reach the defense mechanism; Ash and Pikachu bring her to safety, and she vanishes.

The identity of the girl who kisses Ash at the end of the film became a long-running debate among fans of the series, persisting long past the film's release.- In a 2017 fan poll run by The Pokémon Company to find the franchise's favourite film, ahead of that year's Pokémon the Movie: I Choose You!, Pokémon Heroes ranked first.

- A prologue at the start of the film describing the history of Alto Mare and its guardian Pokémon was cut from the film's international releases.
- Alto Mare, the film's main setting, is based on Venice, Italy, with Italian words in the dialogue, and director Kunihiko Yuyama scouted Venice to convey the feeling of entering a mysterious world.
- Pokémon Heroes was the last film in the series to receive a major theatrical release until Pokémon the Movie: I Choose You! in 2017.
- The short Camp Pikachu, screened alongside the film, introduced the Pokémon Wynaut to the franchise; Yuka narrated the short.
