Plot summary
The National Security Committee offers college student Caitlin Fairchild a scholarship to a secret military school on a desert base. There she befriends Percival Chang, known as Grunge, and Roxanne Spaulding, known as Freefall. The school is a front: its headmasters, Ivana Baiul and Matthew Callahan, run a clandestine program called Gen 13, testing the students' genetic structure in a plan to make them super-powered and to move against the government. Colonel John Lynch of Internal Operations, a veteran of the earlier Gen 12 program, works to expose the operation, and he tells Caitlin that he knew her father, Alex. One night, feeling sick, Caitlin goes looking for the infirmary and comes upon a lab.

- Gen13 missed its planned Fall 1996 release because larger studios such as DreamWorks Animation and Warner Bros. Animation lured away Altieri's staff with multi-year contracts the low-budget production could not match.
- Cloris Leachman's character Helga appeared in only a single panel of the Gen13 comic; Altieri expanded her into a full role as a stern but maternal drill instructor for the film.
- Although the film adapts the first five issues of the Gen13 comic, two characters from that source material, Burnout and Rainmaker, were cut entirely from the finished movie.
- Jim Lee's disappointment with Wild C.A.T.s led him and WildStorm to keep more creative control over the Gen13 film so that the experience would not be repeated.
