Plot summary
Long ago, a boy and his father were hunted down. The father was forced to roll dice and lost his life on double ones, but the boy escaped. Twenty years later, that boy fights in an underground circuit under the name Snake Eyes. Yakuza boss Kenta Takamura finds him and promises to help identify his father's killer if Snake Eyes joins his criminal organization. Sent to kill a man who had infiltrated the gang, Snake Eyes sets him free instead. The man is Tommy, Kenta's cousin, who brings Snake Eyes to the Arashikage, an ancient ninja clan in Tokyo. Tommy's grandmother Sen leads the clan and permits Snake Eyes to attempt three trials. The clan's security chief, Akiko, does not trust the newcomer.

- Andrew Koji was hesitant to accept the role of Storm Shadow because he disliked the first two G.I. Joe films, saying he did not want to play a character with a six-pack and wanted him to be human and flawed.
- G.I. Joe: A Real American Hero writer Larry Hama said he kept Snake-Eyes ambiguous until Hasbro made Storm Shadow the only Asian character and a villain, so he delved into Snake-Eyes' background and gradually turned him into a good guy, which is why Snake-Eyes is a White guy.
- Japanese action choreographer Kenji Tanigaki was brought onto the film on Chad Stahelski's recommendation, initially only as a choreographer, but Stahelski later recommended he also take on the role of second unit director.
