Aihara's daughter Yui appears on television as the Zebra Queen. Shinichi Ichikawa, who won fame as the superhero Zebraman by beating back an alien invasion, regains consciousness in that year and cannot recall who he is. Junpei Ichiba, once the actor behind Zebraman on a television series, comes upon him and brings him to a refuge beyond the city walls kept by his old pupil Shinpei Asano, a doctor who now tries to restore what Ichikawa has lost.

- The sequel's antagonists were portrayed as analogies of the Happy Science movement in Japan, and the film's theme of a religious war may explain why it did poorly at Japanese box offices.
- Riisa Naka, who plays the Zebra Queen, released the single "Namida (Kokoro Abaite)" as the film's theme song on April 21, 2010, and said she gave the character a Lady Gaga-like persona for the song's music videos and performances.
