Plot summary
A tornado tears through Dani Moonstar's reservation, and her father hides the young Cheyenne in a tree. She wakes in a hospital that is nearly empty, where Dr. Cecilia Reyes tells her she carries mutant DNA and advises her to stay until she can control her abilities. Four other teenagers live there: Sam Guthrie, Rahne Sinclair, Roberto da Costa and Illyana Rasputin, whose companion is a purple dragon puppet named Lockheed. Each arrived after a tragedy. Reyes says they are dangerous and must not leave. Dani tries to run and strikes a force field around the grounds. Rahne finds her on the clock tower and persuades her to stay, and the two become friends.

- A post-credits scene was originally to reveal Jon Hamm as the villain Nathaniel Essex / Mister Sinister, but Fox's reshoots replaced it with one introducing Antonio Banderas as Sunspot's father Emmanuel da Costa; Hamm later revealed his scene was never filmed.
- Boone had wanted Sacha Baron Cohen to portray the character Warlock through motion capture, and had discussed the role with Cohen during production on the first film.
