Plot summary
Fievel Mousekewitz and his family have made their home in New York City. Fievel and his friend Tony Toponi poke around a disused subway, where they find a mouse's remains and a treasure map. Tony takes the map to Dr. Dithering, a rat archaeologist he knows. Dithering works out that it points to an ancient treasure hidden below Manhattan, left there by the Lenape, the city's pre-colonial inhabitants. He organizes an expedition and brings Fievel, Tony, Tiger and his assistant Scuttlebutt along. Above ground, Papa Mousekewitz works at a cheese factory owned by Mr. Grasping, Mr. Toplofty and Mr. O'Bloat. The workers are overworked and underpaid, and the police force under Chief McBrusque, whom Grasping pays, keeps them in line.

- Phillip Glasser could not return as Fievel in the third film because his voice had changed with age, he was 19, so Universal hired then-child actor Thomas Dekker, and 15-year-old Lacey Chabert was chosen as Tanya.
- Cathy Cavadini, the previous voice of Tanya, could not take the part because she was under contract to Cartoon Network while being cast as Blossom in The Powerpuff Girls.
- Universal's plan to get An American Tail III out on time was undone by problems with the film's animation quality and storyline development, pushing its release past 2000.
- Elaine Bilstad, a Native American actress, was chosen to voice Cholena; it was her final film role, after limited parts in Walker, Texas Ranger and Baywatch Nights.
