Plot summary
In 2011, a virus wiped out 99 percent of the world's population. Four centuries later, in 2415, five million survivors live in Bregna, the last city on Earth, a walled state run by a congress of scientists, where citizens disappear and nightmares are common. Æon Flux is a skilled warrior of the Monicans, an underground rebellion that answers to the Handler and speaks through telepathy-enabling technology. The Monicans want the government overthrown. After Æon takes part in destroying a surveillance station, she finds that her sister Una has been killed, mistaken for a Monican. The rebels then send Æon to kill the city's leader, Trevor Goodchild.

- During stunt work on only the tenth day of shooting Aeon Flux, star Charlize Theron injured her neck badly enough to shut down production for a month; she spent five days hospitalized in Berlin and needed about six weeks of physiotherapy afterward.
- Director Karyn Kusama said that once she finished her cut of the film, the studio took it away from her and heavily re-edited it, changing storylines and characters because executives felt her version played too much like an art film.
- The production won access to Berlin locations that had never let a film crew in before, shooting inside the Treptow Crematorium and the Adlershof wind-tunnel facility, and used a veterinary dissection theater built in 1790, normally part of the Berlin animal shelter, as the set for the character called the Handler.
- In the early stages of production, actress Michelle Rodriguez was considered for the part of Æon; she had previously worked with director Karyn Kusama on Girlfight.
- Screenwriters Hay and Manfredi said the film was re-cut by the studio before release, but that the original director's cut contains nearly 30 minutes of additional footage, which the original series' creator Chung acknowledged in his criticism.
