Plot summary
A vessel hauling plutonium strikes a floating atoll east of the Philippines. As the atoll drifts toward Japan, Naoya Kusanagi leads a team of scientists onto it and finds orihalcum amulets and a stone slab carved with Etrurian runes. The atoll quakes and throws the team into the ocean, and Coast Guard officer Yoshinari Yonemori catches sight of a huge turtle's eye and tusk. Meanwhile, ornithologist Mayumi Nagamine looks into reports of a giant bird in the Goto Archipelago; she finds human remains in a bird pellet, and her team drives three bird-like creatures away from another village. She joins the government effort to capture them. When Kusanagi's daughter Asagi touches one of the amulets, she forms a bond with the giant creature, and the runes give the turtle and the birds their names.

- Niisan Takahashi, who had written all of the Shōwa era Gamera films, wrote a script early in development for this reboot, but it was rejected for being strictly children's entertainment.
- Two separate unused scripts written for the film by Chiaki and Kazuya Konaka and by Yoshikazu Okada were later reused: the Konaka brothers' script, partly inspired by the 1972 film Daigoro vs. Goliath, fed into Gamera the Brave, Ultraman Tiga and Digimon Tamers.
